State in your notes or contract that source files and repo access transfer on receipt of final payment. It is normal practice and avoids disputes later.
How do I bill for App Store rejections and resubmission work?+
If a rejection is caused by your own bug, that is usually covered under the original milestone. If it is a new requirement from Apple or Google, or the client changing scope, bill it as an additional line at your hourly rate.
